Water swallowing in a cylinder

I want to simulate some water passing through a vertical cylinder in Matlab, and I would like to implement a 3d animation of it. I built the cylinder using the patch function, but I do not know how to approach the "fluid" problem. The movement of the water should resemble a peristaltic wave:

What kind of method would you use to simulate the fluid?
