runtime using Matlab to run Fortran exe

I am using matlab to execute a fortran program with the following command: !filename.exe input.dat

If I simply run the program with the same input file in a dos window it takes about 4 minutes to run. While using the command above, it takes about 20 minutes. Is there a way to speed this up using a different command?
