Running program on another PC without specific toolboxes

Hi folks,
I'm currently working on a program whch involves the training of a CNN on medical images.
My question is; I have access to a system at my university with an Nvidia TITAN GPU which is to be used fo the training of the network. Now I have an account on this system and space for storing files, there is an installation of MATLAB on this system however it doesn't come with several toolboxes my project needs. I can access this system using SSH (using Putty) and move files to and forth via WinSCP. So is it possible to run the program on my own system, whilst doing the training sections on the GPU system? I know I can use the MATLAB Distributed Computing Server to connect to and train such networks on AWS , however this looks to be rather too expensive for this project. Is there a way to something similar but on the university system?
