I have modelled a physical system in simulink in s-domain, i want to generate a embedded c code directly from s-domain or do i need to convert it to z domain? please provide the required solution.

Code can be generated from any Simulink system as long as the blocks used to make the system have block TLCs that support code generation. Try running the code generation adviser.
It will report all blocks that are not supported (many continuous blocks are not supported) for code generation.
