I want to create two subplots (instead of figure 1 & figure 2), with figure 2 being the displacement (the wave amplitude) against time at the surface at any chosen point [x,y,0]
I want there to be a dot or 'marker' and it just sort of draws the graph as time progresses if that makes sense?
Any help appreciated.

You should do this:
figure(1);
subplot(2,1,1);
Change figure(2) to figure(1) and change subplot(2,2,1) to
subplot(2,1,2);

if x is the vector for displacement and t is the vector for time, you can just use:
plot(t,x);
