Matlab will delete bookmarks after an editor or matlab has been closed.

This is a regrettable answer. Better is 'There is currently no capability in matlab to make bookmarks persistent'

This java plugin for matlab stores Bookmarks, and will restore them after reopening an editor or matlab http://de.mathworks.com/matlabcentral/fileexchange/58497-gavriyashar-matlab-editor-plugin
