How can i correct angled data?

I have a data set, it is measurement data from a series of line scans of a surface. I'm interested in the warp or flatness of the surface. The problem is the data has a tilt to it and is giving a large range or warp number when in fact the data just needs a theta correction.
How do you even do this in MATLAB?
