MATLAB Runtime startup problems

Hi,
I have a big problem with the MATLAB. I have been developing a huge collection of engineering tools for the past 5 years. Now I want to compile it and make it available for my customers who repeatedly asked me for the software during these years. The procedure seems very straightforward. They just need to download my software and the free RUNTIME version. But the problem is here. They have to wait more than 3 minutes till this great MATLAB Runtime is initialized! (I have actually tested this using a very fast machine with 64 GB of RAMS).
Another problem is with the splash screen. After about 20 seconds the splash screen goes off and the remaining 2 minutes of initializing runs in background process. You can guess what happens next: the user thinks that the software has crashed and launches it again and splash screen goes off again and so on.
Another problem is with the mcc. Apparently it packs all available toolboxes into the final .exe file, resulting a huge file size. For a simple GUI which only needs basic MATLAB toolbox the size difference between usual compiled version and the “-N command enabled” version is more than 50 MB.
Could you please tell me that actually there are solutions for these problems? I have searched the whole web (including mathworks website, of course) for the answer but found nothing. I can’t even imagine to be forced to migrate to another platform. (Not now, after 5 years of work and developing thousands lines of .m files and hundreds of GUI Figures)
