finding minimum distance between point clouds

i have two point clouds (two n*3 matrices) and I want to know if there is a faster way to find the minimum distance between them without caclulating each points distance from each point and taking the smallest value? I also do not have the Lidar and Point Cloud Processing toolbox. What would be the best way to do that?
